It would be Visenya, to be precise, since Rhaegar most likely expected a girl and he died before Jon was born. Ned named Jon according to GRRM, and that is the end of that debate. At best they met as Harrenhal, at worst they met in battle of the bells, and they were on opposite sides of the war. So it makes no sense that Jon be named after anyone but the Jon Arryn. They were friends, yes, but Connington wasn't as close to Rhaegar as Arthur Dayne was. Hell, even Jon Darry makes more sense as a namesake than Jon Connington. First and most definitely last of his absurd name, King of the Goats and the Members Fed to Them. Anyway, Ned named Jon (as per GRRM), and the Jon that mattered to Ned was Jon Arryn (yeah it's been said, but I was going to reply with the nonsense above so might as well respond properly, as well). Its pretty clear who most of the Starks are named after, definitely all the boys Robb- Robert BaratheonJon- Jon ArrynBrandon- Brandon Stark (Ned's brother also the traditional Stark name)Rickon- Rickard Stark Cregan Stark had a daughter named Sansa I believe but maybe its a typical Stark girl name that has been repeated.
