All the evidence is there.



First of all, we never see Joanna Lannister in story, or hear any concrete details about her death. Cersei is an unreliable narrator who has driven herself mad. We can't trust anything she says.



Cersei and Jaime loved each other beyond the bounds of sibling affection. Unaware of what they were doing so young, Jaime got Cersei pregnant too young, too fast. But Cersei refused to drink The Moon Tea. She hid her pregnancy from her family, pretending that she was simply overeating, but she couldn't hide the truth from Joanna.



Eventually the truth came out, and Tywin decided that they would simply kill the child and lock Cersei away until she came to term. But Joanna refused; she insisted that her daughter must be sent away for ever for committing such a sin. When Cersei finally gave birth, Joanna went mad and disappeared forever. Tywin concocted a story about her dying in childbirth, and the public swallowed it.



Cersei has since re-modified her memories. She can't acknowledge that Tyrion is her son to herself because she'll have to take responsibility for shaming her mother into exile.



Tywin thought it best to raise the child as an imp-servant, and later Jaime convinced him to promote him to status of 'brother', a false title begrudgingly given.



This also explains why everyone hates Tyrion so much, He is an abomination.



Joanna is actually still alive and has assumed the persona of an old woman named Maggie The Frog. She uses magic to punish her wretched daughter, whom she loathes as an abomination.

And also Tyrion is actually Jon and Jon is tyrion cause you know they were twins and trading names and stuff and then Aemon made a kite and they flew to Dorne and made snow men and then they made friends with Oberyn who is really Elia. C+J=T/J-J/T+MAxKite+O= Still not as dumb as that.
