That would mean Stannis is no longer has the rightful claim to the throne. Do you think he would stand aside for the rightful Targaryen family to continue their rule, or would he usurp? He believes he is the rightful king knowing a Targaryen (that annoying girl from essos) is still alive. An other targaryen changes nothing.
