Passages from the books are interpreted differently by each reader. Some people say it's clear that his actions upto this date has always suggested that he has been loyal to the Targaryen's; advising Aerys not to open the gates to Tywin Lannister, ensuring Aerys's children managed to escape to safety, his plan to get Viserys on throne in the first place but danaerys becoming a thorn in his plans, his 'loyalty' to Aerys (widely disputed), his new aim to get Aegon on the throne. Others say that evidence from the book and his actions say otherwise, conspiracies about him being a blackfyre; shaving his head to hide his true roots (although he could also be a Targaryen), claims that he deliberately enhanced Aerys's madness so that he could have his own way, his new aim to get some kid on the throne who 'IS NOT' a Targaryen on the etc. It's seems to be pretty much 50/50... ETA: By the way, TWOIAF made it less likely that Varys is a Blackfyre or working in the Blackfyre cause. He has his own agenda, whatever it might be. And why would he be a Targ loyalist anyhow? He's a foreigner, growing up in the Free Cities, not Westeros. In other words he's not going to end as some fighter for the ultimate good. He's one more dip with yet another dippy agenda that isn't "what's best for the realm", it's simply the direction he wants to steer the realm in to serve his own purpose. He's not any magical fix for the world, just as the guy who held the same job in tPatQ wasn't anything special in terms of his motivations and philosophy. His only specialness is in the murky plotline cloud he hides behind that creates an aura of mystery around him, and he's set apart by the depth of his machinations. He's like a functional Doran whose deep-think plotting actually produces results. That's it. The methods are amazing, the aims once revealed will be.... more mundane. IF he was working towards AA he would have done a better job of keeping Rhaegor and his father on good terms.
