It's short for relationship. To use your example, if I ship Dany and Stannis, then I hope/expect for these to characters to have a romantic or sexual relationship in the books. This touches on the verboten topic of fan fiction, where 'shipping frequently has its fullest flowering. Common 'ships on these boards include Sansa and Sandor ('SanSan'), Jon and Arya ('weird'), and Eddard and Robert ('Nedbert'). Whenever someone talks about their various ships on these boards, it pays to be cautious, since they are frequently joking without overt outward clues, prepared to defend their ridiculous pairings in rapidly escalating flamewars, and/or both. But that's just my take. YMMV.

It's one of those disclaimers used by car manufacturers.

"Our new model does 700 miles per gallon!*"

* Your mileage may vary, terms and conditions apply

On forums it is used when someone is saying that this is their own personal interpretation of events which contains speculative opinion not just cast-iron facts, so may not turn out to be true, and the reader might have a totally different perspective, thus "your mileage may vary" or YMMV.
