His son was in line to be king, but they passed over him since he was in exile, so maybe his line took up with the Blackfyres. Basically, I haven't found a theory I like yet, and since Septa Lemore was referred to as Lady Lemore, why not some noble descendant of a Targaryen.

The problem is that one woman became a septa... but she was scarred by the pox, which Lemore obviously is not. As to the other? We're told she became a silent sister. They aren't septas, and they have vows of silence.
So... if you want to go with this, either Littlefinger is mistaken about what became of her, or she decided to break her vows, claim to be a septa, and took off.
That said, so far a I can tell, this unnamed niece of Jon Arryn is the first example of a noble woman connected to the Faith known to have had a child that anyone's pointed out. And, notably, we never learn her name. One of the sticking points for me in any of these theories about Lemore being Ashara or someone else is that, well, Griff calls her Lady Lemore in his own thoughts. It's her actual name, near as I can tell, not some sort of cover. So, this does leave open the possibility that this daughter of Elys Waynwood and Alys Arryn was in fact named Lemore... Very interesting to ponder, at least.
