from the point of view of the knights (Davos for example) all this prophecy gimmick are politicaly motivated. Stannis wants to distance himself from the Old and New Gods.
Because one kind is being followed by the Starks and the other kind believed by the Lannisters folk.

Stannis is even more ambigous by keeping the shadow magic secret. I think he is a lunatic because sometimes believe in the prophecy/sometimes not.

This topic touches on some core themes in the book and what I believe will eventually be how it ends.  I am only on clash of kings, and haven't finished it yet, nor have I read spoilers.  John Snow will eventually wield the sword Ice and someone of Targaryan descent will wield the sword Lightbringer, and a close descendent of the pairing will be "Azor Ahai".  My opinion anyways.  :)
