He's been slowly gathering power over the course of the show and Sansa is his trump card. The deal with the Boltons is a calculated risk on his part to put Sansa in a situation where there's no chance she's going to succeed without him, thereby cementing her loyalty and her psychological dependence on him when he finally removes her from the predicament. Regardless of how the WF battle turns out, he can spin it in his favor (as long as Sansa doesn't die, which is where the risk comes in). I can't think of any other reason to remove her from the Vale, where she was almost absolutely safe. He needs to be 100% sure she's loyal to him or his plan will never work. Long term, I think he's setting her up for Queen with himself as King. With her name to rouse the North, all he needs to take over all of Westeros is enough skill at manipulating the circumstances of Ned's death and the Lannister subplots.
