If Stannis had Tommen

When Melisandre wants him to burn Edric, he really is uncomfortable with the idea. In fact, Stannis ultimately decides it is the wrong thing to do.

Davos believed that he'd only delayed Stannis, and the sacrifice was probably going to happen after Joffrey died. When Pylos discovered what Davos was up to, he agreed with Davos. So did Andrew Estermont and the others they brought in on the plan. Stannis's hand and the one sword he can truly rely on after Blackwater, along with these other people who've sworn their lives to Stannis and been with him every day, are so sure he's going to do it that they risk everything to rescue Edric and ship him off to Essos. You think they're all idiots?

Apart from those two instances of Stannis not wanting to burn innocent people, there is also the fact that Sireen is not even with Stannis's army. She and her mother are at The Wall, so even if book-Stannis wanted to burn her he would be unable to as a result of simple geography

All he has to do is send a raven to Mel saying "All right, do the thing" and Shireen will be on the bonfire within a few hours. Of course it's just as possible that it'll be Mel seeing something in the fire that convinces her that Stannis wants her to do it, rather than an actual message from Stannis, and it's even possible that Stannis will survive long enough to find out and be angry about it. But one way or another, it's definitely going to happen, unless you think GRRM lied to D&D to troll them into doing something wrong in the show and then lied in interviews to troll the readers into believing it.

normally that would be enough, but he really wants the two of them to be a dead end when it comes to challenging his claim. So first he will publicly denounce them as the incestuous offspring of jaime and cersei and provide Edric storm/gendry as proof along with a number of confessions from people in the red keep.  then he will castrate them and send Tommen to the watch and Myrcella would become a septa.

Stannis doesn't have ironclad proof, just a bunch of circumstantial evidence. (Also, he doesn't have Edric or Gendry--his own people spirited Edric away because they were afraid of Stannis sacrificing him.) Tommen's supporters will just believe that Stannis is a tyrannical usurper who castrated an innocent boy king for his own benefit. If there's no chance of getting Tommen on the throne, there's no reason to support Stannis over Aegon or Dany or any other claimant. But really, they can still place Tommen on the throne. Sure, he can't have kids, but all they have to do is release his sister and get her knocked up and now Tommen has an heir, or just have him designate an heir. The worst-case scenario is that he has 40+ years and then they have to call a Great Council, which is still better than letting the evil torturer-usurper stay on the throne.

The best way to get proof is to get Jaime to publicly acknowledge Tommen as his natural son, in exchange for legitimizing him. And then, every lord in the Westerlands swears fealty to Lord Tommen Lannister of Casterly Rock, Warden of the West for King Stannis. Meanwhile, Jaime is still alive at the Wall and telling everyone who asks that Tommen is his son, and he's got no reason to lie. It's in the interests of Tommen and his regent to keep people from rebelling against Stannis--and to help fight off Aegon and Dany. It keeps Mace in line, too; he can't just find a fourth claimant to marry his only daughter to when she's still married to Tommen and living as Lady of Casterly Rock.

Yes he would kill them. He can denounce them as bastards as much as he want. Words are wind. If he let them live someone can claim the throne in their name in the future.

Not if he sends Tommen to the wall and Myrcella to The Silent Sisters.

Once he's said the words, Tommen's claim becomes impossible to press no matter how substantial it is. "Wear no crown, win no glory". If Tommen tries retaking his throne after taking the Night's Watch Oath, then Tommen's an oathbreaker and a deserter.

Back in aCoK, yes. Now, I think not. I mean, if he had them in the palm of his hand, defenseless, I bet he'd just lock them in a tower or something... Or maybe he'd pull a Proudwing and try to raise the damaged little blighters. With Stannis, it's hard to tell. 

 

Depends if Davos is with him.

A king protects his people or he is no king at all

And that. Davos would never stand for it.
