He wouldn't need to change to a Targaryen name because he wouldn't derive his claim from his real father. He'll be Jon Stark and marry Daenerys. No need for him to change his name. Besides Robb has already legitimized him as Jon Stark.

In the show he's still Jon Snow. If he ascends to Iron Throne...it will be with a Targaryen surname for all intends and puroses it's best way. I just don't want him to change Jon to Aemon, Jaehaerys or Viserys. But they might even do that and push him to full Targaryen status. They gave him some Targaryen name or intended too probably. It seems Lyanna said his real name. And Ned gave him Jon as for Jon Arryn...so it wouldn't be too suspicious to people. Maybe it will be official title Jaehaerys Targaryen and friends will call him Jon so everyone's happy about this.

He's Jon Stark in the books and likely in the show too or else that's kind of a plot hole. Will his children carry a bastard surname too? 

And no one is going to recognize Jon's claim that he's the son of Rhaegar Targaryen aside from a few people especially with "Aegon" around. 

"Oh yeah sure another son of Rhaegar popped up to claim the throne and this one is pretending to be a kid that we didn't know existed. He's even more ambitious than his traitor father. But that's how bastards are"

I expected him to be Stark but he's still listed as Snow... but we'll know more next season.

I think that he's Rhaegar's son is probably more important prophecy wise since it as put together with other visions concerning White Walkers. Purpose of these visions or trips to tralalala land with 3ER was for Bran to learn about past and prepare for future with war against walkers.

As for claim or his parentage. But it all will matter to Daeny. I think show will go this route that Jon and Dany will probably fall in love and he'll be conflicted that he's her family, not telling her or telling her and don't know how to feel. Angsty Jon is always glorious to watch for fans and D&D will not skip past this opportunity.
