First of all, everyone kills in this story. Rhaegar, Ned, Jon, Jaimie Brienne and etc. and she used to kill those who deserved it (before she joined the faceless men)

Second of all, the singer was a deserter of the Night's Watch and she thinks that she is the only living Stark left, so it is her duty to swing the sword. It's justice. and besides, he would have still be executed if anyone found out that he deserted the Watch. I bet Ned would be nodding his head at arya from Heaven ( or 7 Heavens? idk does that even exist?)
