But for the sake of the story the books do a whole lot of simplification in the use of genetics, otherwise there'd be no chance for poor medieval Ned Stark to identify Joffrey as a Lannister bastard. So since this is fiction and not biology class it comes down to lyanna's dark hair+Rhaegar's blond hair = Jon's dark hair. Yes, agree, it served a plot point and it was not as if it was totally biologically incorrect either

Daenerys' mother and father were both Targaryens. Jon's mother was a Stark. If the Targaryen hair color is recessive (it seems to be, but people like to argue about it) then that all makes perfect sense.
Hoosier427
King Robert had a Targ descendant which is why he had the best claim to the throne during the rebellion. She was like his great grandmother or great great grandmother or something like that. Point being Robert didn't have the Targ hair or eyes and neither did Stannis or Renly. Actually, there were even more Targs in Baratheon ancestry. Other examples: Bittersteel took his mother's hair, although, the eyes were purple; Baelor Breakspear took Dornish looks; Duncan the Small took his mother's looks; Rhaenys took Dornish looks; Bloodraven was albino, so he 100% didn't look like a Targ; all 3 Rhaenyra's boys looked like Strong (their presumable father), although, all of them were dragonriders. I think this discussion is useless, since even in real world genes do what they want, although, there are rules like recessive and dominant genes, but still. I think that was the general purpose when GRRM wrote it.
