I think the answer is that, yes, a number of buildings in the background of various KL shots were multiples stories tall, partially an artifact of being filmed in real world locations. In the books there are buildings (besides the obvious, like the Great Sept or the Red Keep) that are multiple stories. Tobho Mott's forge and home has "upper stories", Tyrion rode "past rows of shuttered windows and tall timber-and-stone buildings whose upper stories leaned out so far over the street they almost kissed", and so on.
