I think it's important to remember Jaquen gives no time constraints. What if it took a year to kill Tywin? (it's a natural assumption that one so heavily guarded would be more difficult for even a Faceless Man to murder).

Arya is impulsive with a strong survival instinct. Her choices make sense.

This is what i was going to say. I believe Jaquen alludes to killing joffrey but then says something along the lines of "maybe a day, maybe a year" and arya is immediately turned off by that. Shes impulsive and would rather Jaquen do something that will immediately effect her.
