I think the overarching reason that we're constantly reminded that Jon and Arya are the most Stark like of the Stark children is nothing to do with Arya or the Tully characteristics of the others and everything to do with...

R + L = J

The point of reiterating how much Arya is more Ned than Cat is that it always goes back, especially in AGOT to Ned reflecting on how much like Lyanna Arya is. Through seeing arya's "I'll do what I want" streak we can understand how Lyanna might have run off with Rhaegar, without thinking too much about the consequences. And then the constant linking of Arya/Lyanna to Jon's Stark-ness.... That's the most convincing evidence for R+L=J for me. Yeah, Jon looks like Ned but that's because he is his nephew and takes after his mother. Which is why Ned could so convincingly hide Jon is plain sight, rather than having to hide his nephew and the lost Targ heir from a vengeful King Bob in some other way. He got to ensure that Jon would grow up as a stark.
