How can Daenerys make her claim stronger than Jon's

I think you're confusing Dany's brother, Rhaegar, who married a Martell (and a Stark), with their father, Aerys, who married his own sister.

Of course that doesn't mean they're 100% Targaryen. Their parents' parents were a Targaryen and a Blackwood. And the Targaryen was half-Dayne. And the Targaryen half of that great-grandfather was half-Martell. And so on. But then as you go back, some of those non-Targaryen ancestors had some cadet- and/or maternal-line Targaryen blood in them, so… you probably don't want to work out the exact percentage.

At any rate, whatever percentage Targaryen Dany is, Jon is half that—his father has the exact same ancestry as Dany, and his mother is a Stark with probably no Targaryen blood.
