Youthful Bear
Spoiler At the end of the chapter where Mance's army attacks the wall, Maester Aemon told Jon "You are a son of Winterfell, a nephew of Benjen Stark. It must be you or no one." The fact that he mentions Benjen by name but not Ned implies that Aemon knew that Jon is the son of Rhaegar and Lyanna, but that he still grew up in Winterfell. Then again that could just be because Benjen was First Ranger and Aemon is entrusting the defense of the wall to Jon, his nephew, but i don't know. I just get the feeling that the Maester knew more than he liked to share.
TMIFairy
KISS - my feeling is that Aemon simply first said that Jon is a Stark and Northman, and then added that his uncle is the no.2 man of the Nights Watch.
KellyM
I have to agree with TMIFairy. Reading that Benjen was mentioned as opposed to Ned does not imply that Aemon had any knowledge of Jon's parents. That would make Jon his relative... and why would he not reveal that to Jon - at least in privacy. Jon was the best choice.
Annara Snow
Plus, how exactly would Aemon know? He mentioned Benjen because Benjen was a Night's Watch brother, which is more important as far as other NW members go, then whether Jon's father was a Lord of Winterfell.
