Dany was most like named by her mother, Tyrion by his father, Jon by Ned.

Jon is Ned's son. Jon was raised by Ned, grew up in Ned's care and carried on the family tradition of joining the nights watch. Ned taught Jon his morals, his beliefs and his place in society. you can't get much more fatherly than that. Ned does not have to be his biological parent to be his father

No because GRRM was giving eagle eyed viewers a secret spoiler.

When he made that quote a lot of people had already begun to suspect that Ned was not Jon biological father so by saying that "Ned named Jon" instead of "Jon's father" was just a creative easter egg.

I think that maybe Jon was named by Rhaegar (and maybe Dany too). Maybe when Rhaegar left Lyanna at TofJ, prior he departed to KL, they discussed how they want to name their child. So if they didn't knew gender of their future child, then maybe they were contemplating possible names for boys and girls.

And Rhaegar chose, in case if it will be a girl, name Daenerys, which was inspired by Daenys the Dreamer.

Probably after reading book of her prophecies, Rhaegar first decided, that he should become a knight. Because, after reading that book, he thought, that he is the promised Prince. And later he thought, that the PP is his son Aegon (because according to that prophecy, the birth of PP will be heralded by a comet, and Aegon was conceived on a night, when there was a comet seen above KL).

And in case if it will be a boy, Rhaegar has chosen name of his best friend (after Arthur Dayne) - Jon Connington. Maybe it was sort of an apology for JonCon's exile from 7K, in which Rhaegar was partially at fault.

Probably when Rhaegar was going to Trident, he visited Darry's castle (it's very close to place where happened that last battle). By that time, he probably already knew, that his mother and younger brother were sent to Dragonstone. So Rhaegar asked Willem Darry, in case if he will die, that Willam would go to Dragonstone, and help Rhaella and her children to escape to Essos. So could be, that he also said to Willem, how Rhaella should name her child.

I saw in many movies and TV-series, that it was a tradition among royalty, for their children to be named by King (chief of clan, head of the family), or whoever is next in line after him. For example Queen Elizabeth named child of her lady-in-waiting. Sultan Suleiman was always naming his children, and grandchildren. And when he was absent, the one who chose a name, was sultan's mother, dowager "queen".

So probably how Rhaella's baby should be named, was decided by King Aerys, and if not by him, then next in line for Throne is Crown Prince Rhaegar, so maybe, he's the one, who has chosen name Daenerys for his little sister (in case if it will be a girl, and maybe Daeron or Aegon, if it will be a boy).

Thus Jon was probably named after Jon Connington, and Dany after Daenys the Dreamer. Both names chosen by Rhaegar, and not by Ned or Rhaella/Aerys.

If Rhaegar had chosen the name Daenerys it would have been for the first Daenerys, not for Daenys the Dreamer. 

Choosing that name for a daughter of his could have been meant as a peace offering--a reminder that he and the Martells shared common blood through Daenerys and Mariah--and an apology to Elia.

But given that he already had a Rhaenys and an Aegon, he more likely would have chosen Visenya for the third head of the dragon if he expected the child to be female.
