Would Runestone be in danger if Yohn marched with Robb?

Exactly. It would all depend on context.

It would be perfectly in keeping with custom that Lysa would punish Royce, perhaps even seize his lands. However, it would really depend on whether she could. The balance of forces between those who support her and those who support Bronze Yohn would therefore probably decide it.

Of course, if he simply rode off and left little to defend his lands, then likely she could order them attacked.

I doubt Lysa would have ever attacked Runestone.

She's basically a coward. Keeping Robert safe (or, in this case, overprotected) is her main priority. He didn't declare for Robb (or any other king) because she wanted to maintain neutrality, keep the fight out of the Vale, and make sure all the knights of the Vale stayed inside her borders to defend little Robert if needed.

So if the lords declarant had sent a force to help Robb, I guess she'd be very angry, and she would send ravens to all contenders swearing that those men where renegade lords acting on their own accord against her wishes. But I doubt that she'd dare to send troops against her most powerful bannerman, because that would bring war to the Vale and endanger Robert. Exactly what she wanted to avoid.

Only after the war of the five kings had concluded, and only if Robb had ended on the losing side, she may have dared to punish the Royces and their allies.

I think Lysa could've seized their lands and pass them to some Littlefinger cronies on paper maybe. It would be impractical to wage war inside her own kingdom because some people disobeyed. Easier to settle things politically somehow. 

The gain for Yohn & others doesn't seem enough to participate though.
- They participate => Robb wins => they get extra lands, maybe high positions in court, maybe some really nice marriages
- They participate => Robb loses => they might lose lands and be punished in other ways
- They don't participate => Robb wins => unlikely to lose anything
- They don't participate => Robb loses => unlikely to lose anything
And that's beside the advantages of having an unspent army and a lot of food in the winter after a major war regardless of who's in power. It can bring many greater advantages than they could gain compared to helping Robb and being rewarded.

Yohn did not wish to help Robb to gain anything he wanted to help Robb because he was honour bound to help Robb free his friend Ned. Once Ned was murdered he was again honour bound to help the pretender Joffrey Baratheon have his head removed. 

 

Also Lysa claims the Lannisters are behind Jon Arryn death so again he is honour bound to avenge his liege lords murder.

That's what he said. )))

- Yet his second son was in Renly's Rainbow guard.
- And a certain Perra Royce was Walder Frey's fist wife. When Yohn wanted to join Robb, Freys at the time were bound to Robb by several very lucrative marriage agreements which he could possibly take some advantage of.
[That's coincidentally the line of Ryman Frey and his son Black Walder who heavily participated in the Red Wedding (Yohn did use "Fray" as an insult to Lyn Corbray later, so I wouldn't suspect him of having any knowledge of or approving that hough) and interestingly Emmon Frey the husband of Genna Lannister too.]
- And later, when Roose Bolton is the Warden of the North, Bronze Yohn marries his daughter into House Redford. The House where Domeric Bolton was coincidentally fostered.

While none of these are all that suspicious by themselves and could be explained away, one could also notice that Bronze Yohn is an ambitious man who wants power and it doesn't hurt to be well-positioned in the kingdom. Also declaring his wish to go to war and actually doing so is not the same. 

So whether he's actually so very honourable or is somewhat honourable and has an agenda is up for interpretation.

Would they may siege to Runestone? 

She doesn't have to....she can simply close the bloody gate behind them and cut them off from returning to the Vale
