Rebels did not have access to any major fleet without Tywin. So rebelling Iron Fleet almost certainly would have been wiped out by combined Lannister, Redwyne and Royal Fleets if Tywin had still been a loyalist. Or I am almost sure that ruler of Iron Islands waited until Tywin had sacked KL b4 he invaded Reach.

That doesn't seem to have been a concern for them, since their thought process didn't include Tywin.
