What happened actually at tower of joy?

Eddard thinks:

Martyn Cassel had perished with the rest. Ned had pulled the tower down afterward, and used its bloody stones to build eight cairns upon the ridge. It was said that Rhaegar had named that place the tower of joy, but for Ned it was a bitter memory. They had been seven against three, yet only two had lived to ride away; Eddard Stark himself and the little crannogman, Howland Reed.

And the fight at the Tower of Joy obviously took place after the Sack of King's Landing (it's even referenced in the initial exchange between Ned and the KG trio).

Arthur Dayne sacrificed himself for his prince and his prince's child: if this is changed, a ton (a ton) of meaning is lost, for Howland, Ashara, Arthur, Dany, Aerys, Ned, Brandon, Meera Jojen and Bran, Arianne Elia Doran Oberyn, Aegon VI Jon Con Barristan Varys, Robert and Tywin and Jaime, Mace and Stannis, and of course Jon Rhaegar and Lyanna. Jon needs to be Rhaegar and Lyanna's son. Ned being with the woman who had the baby starting after he went to Storm's End and before he arrived at Starfall means the baby was at the Tower of Joy.
