Qyburn as well as Roose both gained powers at Harrenhall during their stay and both are the only ones still alive that spent any time in the place. Also, Roose found a magical book he stayed up reading for days and then when done just throws it into the fire. I've done a lot of thinking about what Roose could have read, but I haven't seem him display any magic thus far. It is possible he read about the curse upon Harrenhall. It is possible he read about the curse upon Harrenhall. Harrenhall hosted the tourney in which Rhaegar crowned Lyanna. Perhaps the book contained some insight into their relationship, with which Roose pieced together with his knowledge of the Stark household to realize Jon's parentage. Roose started betraying Robb from the moment he first fights Tywin (by holding his own troops in reserve), and the moment Theon takes Winterfel, Roose actively starts sending non Dreadfort northerners into hopeless fights, He sends his bastard to destroy the Stark men set to recapture Winterfel, and He and Tywin begin plotting how to set up Robb with Robb getting caught in the Westerling Hook.
