She threatened to kill her husband for hitting him (could be considered treason) therefore I don't think she'd allow even her father to hurt him. Joffery was her precious key to the throne. I also think sticking him a black cell for a couple of years with no human contact beyond food being brought might also take some of the self righteousness out of him.
