Great-Grampa doesn't have a lot of time left even in the best-case scenario, and the Walder Frey in the best position to replace him is a known slightly-weird, violent, bad boy womanizer, which as we all know, is exactly what Dany has a major weakness for. As a House, the Freys are rubbish allies; not only are they untrustworthy, they are unpopular. Daenerys forming an alliance with them would alienate almost every other Great House in the Riverlands, the Vale, and the North, and they aren't exactly respected elsewhere either (popular outrage against the Freys reached the point where Cersei felt it necessary to punish some of the Freys to help quell the unrest). There's not that much the Freys can offer her collectively that she wouldn't have with more natural allies like the Martells or the Tyrells.
