There is a theory that the Citadel and the maesters where working against the Targaryens the whole time, and actually played a part in the death of the dragons. This is due to them not liking magic, which is why Marwyn is so disliked at the Citadel. 

The guy who stole the key is the Faceless Man that Arya met at Harrenhal, Jaqen H'ghar. The theory is that he wants to steal the book 'Blood and Fire' or as its more commonly known, 'The Death of Dragons'. 

This is his appearance when Arya last sees him in ACoK:

The dance killed almost every dragon, do you mean that the Maesters were the reason there wasn’t a resurgence of hatchlings afterward?

There are many different parts of this. Its believed that the maesters poisoned the dragons, which led to them becoming weak and sickly, but there is more to it then that. 

There is one big theory called, "The Grand Maester Conspiracy", which is essentially a theory pointing to maesters actually ruling Westeros. Remember, there is a maester in every single household that deal with pretty much everything from giving their Lord advice, dealing with sending and receiving ravens carrying messages, healthcare, being in charge of the Lord's children's education, etc. Just think of all the shady shit they could be doing behind the scenes.
