No I meant I think there is a good chance they would be dead if they weren't hiding out in the free cities.

If Robert wanted them dead, they'd be dead. Simple as that. But, seeing as they weren't a threat at that moment, he probably chose not to. I'm sure Jon Arryn also had some influence.

He didn't because it would have been a waste of precious time and money chasing after two children with no power. Robert didn't get up one day and say, 'oh, it's wrong to kill them for the father and brother's crimes, I will let them live as a reward'. Robert had no problems in letting kids die, especially Targaryens.
it wouldnt have been dificult to kill them. in the beginning, they stayed with sickly Ser Willem in the house with the big red door. after Willem died Viserys became known as the Beggar King so its not like they kept a low profile.

and young Robert probably did have a problem with killing kids. trying to kill Dany was a good call but he still regrets it later.
