Robert didn't get up one day and say, 'oh, it's wrong to kill them for the father and brother's crimes, I will let them live as a reward'. Robert had no problems in letting kids die, especially Targaryens. it wouldnt have been dificult to kill them. in the beginning, they stayed with sickly Ser Willem in the house with the big red door. after Willem died Viserys became known as the Beggar King so its not like they kept a low profile. and young Robert probably did have a problem with killing kids. trying to kill Dany was a good call but he still regrets it later.
