GRRM is just telegraphing that Jon and Mel have overlapping goals and hence will be working more closely together in the future. Mel has a unique skill set that will be extremely useful to Jon. Stannis had many of the same skills as Jon and hence from GRRM's perspective he was not only expendable but would only get in the way of Jon's story if he was kept around. Hence Stannis is gone and Mel will re-align and serve Jon because of their common cause in defeating the Others. Obviously, Mel would have trouble serving Jon if Ghost disapproved of her. She wanted Jon's trust, so why not make someone he trusts more than anyone, Ghost, trust her? You can argue that the old gods are with Ghost, so Melisandre's magic wont work on him; but then there's Mance who's as northern as ghost, and it worked fine on him.
