In this case, Varys may be aware that Arryn was murdered and is simply saying that he can do the same thing to the next one and get away with it. This. Do not forget, Their main concern is to delay the war. Ned's inquiry was heading to an early conflict which they do not want to happen this soon. Aegon and Drogo's khalassar were far from ready at this time. Illyrio suggests to get rid of Ned just like Jon. Jon's death was not questioned much because of his old age, although even Robert said to Ned that one day Jon was just fine, the other day he was gone. If Ned dies in a similar way, it would create an enormous discontent. Robert in the first place becomes extremely furious and suspicious. That was what Varys' reply is about. The circumstances are different and Ned's case is different than Jon's. They cannot just kill Ned and expect everyone to get along with that.
