Currently it's difficult enough with the Unsullied, three companies of Freedmen and the Stormcrows as well as the pit fighters. And most expecting Dany to return shortly. Furthermore he is backed up by Barristan Selmy, who is as much a neutral party as can be in Meereen. The Shavepate won't have any of this as soon as Dany has left Essos. The Harpy problem could easily be solved had Dany rolled half a hundred heads of the captive noble children down the Great Pyramid. That was what Shavepate offered her to do.
