Any Targaryen ruler with half a brain could see converting would mean a massive, unwinnable war against most of the lords and smallfolk, given the Lord of Lights aggressive policy towards other religions (extermination). Remember that the Valyrians were the world experts at Fire magic. The early Westeros Targaryens were too pragmatic to follow the Lord of Light. When you have a dragon red priests don't impress you. I also get the impression that the Red Religion isn't that old. Later on the Targaryens were committed to the seven and were unwilling to cause a religious war by converting. The Faith is the dominant religion in Westeros and after Maegor and Jaehaerys they were in the Targaryen's pocket. Why go through the trouble of first tearing down the Faith, having a shitload of tensions due to this, convert the population, then put the Red Priests in place to show who rules Westeros to in the end pretty much get what you, if everything goes to plan, already had with the Seven except for a better thematic link with the new god? He just assumed it was a Red God death ritual. he didn't believe it would work the first time. It only started working after the return of dragons.
