Its the equivalent to how the British Monarchy has always had their heir to throne given the title of Prince of Wales. Rhaegar was Prince of Dragonstone because he was the crown prince at that time. Had he succeeded his father then his son Aegon would have been the new Prince of Dragonstone. Viserys may have been given another princely seat like Summerhall as some Targaryen princes who were second or third in line sometimes did get Summerhall although like Dragonstone it wasn't really for keeps. Robert did make Stannis who was heir presumptive at that time lord of Dragonstone. I think at least for show might have thought it was practical to continue this tradition but later abandoned it when Joffrey was born.
