Pick a non-Great House's home to live in

Their ancestral homes are Dragonstone and Storm's End, respectively. But if I had to pick another, I suppose the Hightower, the Arbor, the New Castle at White Harbor, or Nightsong

The Targs built the Red Keep just as the Starks built Winterfell.

The Starks built the Wolf's Den, and it was not their home. Although with the Red Keep, I admit that the Targs did basically replace Dragonstone, which was essentially reduced to a secondary holding for the heir

Before granting the Wolf´s den to the manderlys it was usually the seat for a second son.

or a holding for a Royal Family second son, like for example, StormEnd should´ve gone to stannis, but instead Bob gave it to Renly, in denying stannis the ancestral seat of house baratheon Robert took the biggest slight at stanni´s honor, but yes, the royal house will always end up replacing their ancestral seat for the RK (at least the heirs) and the ancestral seat should pass to the second son, This was the case of Dragonstone, it was Rhaegar´s Seat, but if he had claimed the IT then DS would have passed to Viserys... and its the same case ( with a few exceptions im sure) for the rest of the great houses

Actually Dragonstone had always been the seat of heir to the throne under the Targaryens. Its the equivalent to how the British Monarchy has always had their heir to throne given the title of Prince of Wales.  Rhaegar was Prince of Dragonstone because he was the crown prince at that time. Had he succeeded his father then his son Aegon would have been the new Prince of Dragonstone. Viserys may have been given another princely seat like Summerhall as some Targaryen princes who were second or third in line sometimes did get Summerhall although like Dragonstone it wasn't really for keeps.

Well it does makes sense, but when Robert took the throne the practice was apparently abolished, or joffrey would have gotten stormend if Robert had not died?

Robert did make Stannis who was heir presumptive at that time lord of Dragonstone. I think at least for show might have thought it was practical to continue this tradition but later abandoned it when Joffrey was born. He probably did this as a way to snub Stannis from getting Storms End.
